There is a partial workaround on iPhone that uses the system print dialog accessed from any app that can open the PDF. Open the PDF in Files or any viewer. Tap the Share icon and select Print. In the print preview, use a two-finger pinch-out gesture on the page thumbnails. This expands the preview to full screen. From this expanded view, tap the Share icon in the top-right corner. Choose Save to Files. This creates a flattened copy of the PDF.

Important: this method creates a flattened copy. It does not add a password. The flattened copy may be useful if the original PDF had editing restrictions you wanted to remove, but it will not protect the file with encryption. This is the closest iOS gets to PDF manipulation through built-in tools, and it is not password protection.
